Using a canonical URL for Paginated comments

I just upgraded to the PRO edition and was wondering how I can set my canonical URL for paginated comments. I have been using the free version with canonical URLs checked but did not see an option for setting the canonical URL for those "paginated comments" pages. Google's webmaster tools is telling me that I have a significant number of duplicate titles and meta descriptions due to that.
Thanks so much and I look forward to learning more about the PRO version!

I apologize for not researching more before posting this question. After reviewing my code, I did note that the canonical URL is given for all comments pages. I guess I am just confused as to why Google is suggesting that I remove the duplicate posts (titles and meta descriptions) while showing those pages such as:
site/permalink-title/
site/permalink-title/comment-page-1/
site/permalink-title/comment-page-2/
etc
If anyone knows of a way around this (using this tool) I would greatly appreciate the insight.
Also, I did note that by default WP adds a canonical URL as well. Is there an issue showing "duplicate canonical" url's in your header?
