Changing prefix General Forum

Someone who knows what she's doing highly recommended this plugin, however, it seems counter intuitive to change the prefix of WP tables after a site has been established. I called our host (Hostgator) and the person who helped me said that he's seen problems with this plugin before where some clients had to restore the site from a back up b/c it didn't work correctly. Can you explain how this works and reassure me that our site will be fine after changing the prefix? The Hostgator guy explained that there are scripts that will always use wp_ b/c hardcoded in that plugin or whatever. The older the more hard-coded.

Also, I didn't see a readme.txt file and not sure what I'm supposed to do after installing.
